John, what about two smaller boxes right behind the wheel wells? You could go with something like two JL Audio 8'' subs and not lose hardly any room in the back.

I'm thinking travel. I already have the Engel and the dog in the back while on the road. In the little cubbies you're talking about, that's for paper towels, TP, Solo Cups, fire extinguisher, mini saw, hatchet, etc. I keep my pack, sleeping bag, sleeping pad, and recovery gear in the back seat area - without the ass part of the seats. There's plenty of room for a sub box there as well - make a platform of sorts for the box to sit on - bolted down.
